We continued on from where we had left off on the previous week, concerning the practice final exam from a previous year. The student was having difficulty with calculating the fixation index (Fst) using the expected and observed heterozygosity values. He had gone to his teaching assistant for further help with the concept and we were able to make further progress with the issue using the practice problems. Next, I provided him with the working definition of linkage disequilibrium (LD) in order to complement his knowledge of the formula. He used a genetic alignment and different haplotype frequencies per deme to calculate LD using a small subset of sites and then he performed a Fst calculation using the same sites. He seemed more comfortable with the material after going through the example together. We spent the remainder of the session looking at the example of positive selection across different primate groups. We calculated the synonymous and non-synonymous rates of mutation across each lineage and within each internal branch, and I provided more thorough interpretation of the different types of ratios. The student indicated that he could make the calculations on the exam and determine which taxa underwent selection depending on if the ratio was greater than one. He made good progress and we agreed to meet one final time.
